TallyPrime UAE Clinics: Stock, VAT and E-Invoicing Guide

By Akanksha Surana, CEO — Perfonec Computers  |  November 2026

Quick Answer

TallyPrime is the back office for a UAE clinic, not the front desk. It handles accounts, pharmacy and consumables stock, doctor and branch costing, UAE VAT, and payroll. Your clinic software keeps the patient records. Under UAE e-invoicing, invoices to businesses and from suppliers go through Peppol, while individual patient invoices are B2C.

TallyPrime and your clinic software

Honest note for clinic owners: TallyPrime is an accounting and inventory system. It is not clinic software. Your clinic management software handles patients, appointments, doctors’ schedules, and clinical records. TallyPrime handles the money and stock behind them.

How billing totals reach TallyPrime depends on your clinic software. Some clinics post daily summaries, while others post invoice by invoice. Therefore, we confirm the right method during the free readiness check.

Please also keep diagnoses and treatment notes out of your accounting data. Use patient or invoice reference numbers instead. If you are unsure what may be shared, check your health authority’s data rules.

Key TallyPrime features for UAE clinics

Doctor, department and branch costing

Verdict: Clinic owners want to know which doctor, department, and branch earns the most. Cost centres answer that question from the same accounting data, so no separate spreadsheet is needed.

Cost centres track revenue and cost for each doctor, department, and branch. Furthermore, you can see revenue by service line, such as consultation, dental, laboratory, imaging, and pharmacy. Revenue-share arrangements with doctors are recorded through ledgers and journals. As a result, monthly profitability by doctor or branch comes from one source.

  • Cost centres for each doctor, department, and branch
  • Revenue by service line: consultation, dental, laboratory, imaging, pharmacy
  • Doctor payouts and revenue-share arrangements through ledgers and journals
  • Multi-branch reporting for clinic groups

Pharmacy and medical consumables stock

Verdict: Expired stock and stock-outs both cost money and affect patients. Separate godowns, batch tracking, expiry reports, and reorder levels keep both under control.

Separate godowns represent the pharmacy, the clinic stores, and each branch. Batch and expiry tracking covers medicines and consumables, and expiry reports show what needs attention. Additionally, reorder levels alert purchasing before stock runs low, and stock transfers keep a full movement history between branches.

  • Godowns for the pharmacy, clinic stores, and each branch
  • Batch and expiry tracking, with expiry reports
  • Reorder levels and stock transfers between branches
  • Equipment recorded as fixed assets, with depreciation entries
  • Landed cost for imported equipment and supplies

Insurers, receivables and month-end

Verdict: Insurer receivables are usually the largest balance in a clinic. Bill-wise ageing and separate tracking of short payments show which insurers pay slowly and which claims need follow-up.

Insurer and administrator ledgers carry bill-wise ageing. Short payments and rejected claims are tracked separately from normal receivables, so collection follow-up stays clear. Furthermore, patient advances and deposits are recorded against the right party, and bank and card settlements are reconciled at month end.

  • Insurer and administrator ledgers with bill-wise ageing
  • Short payments and rejected claims tracked separately
  • Patient advances and deposits recorded against the right party
  • VAT 201 return data compiled from vouchers, and payroll for clinical and admin staff
  • UAE Corporate Tax at 9% supported through standard ledgers and reports

UAE VAT for clinics: what to set up

Verdict: Many healthcare services to patients are zero-rated, while elective and cosmetic services are charged at 5%. Therefore, your service items need separate tax codes, and a wrong code repeats on every invoice that uses it.
Service or itemUsual treatmentSetup note
Preventive and basic treatment of a patientZero-ratedCreate zero-rated service items
Medicines and medical equipment registered with the Ministry of Health and PreventionGenerally zero-ratedCheck each product item
Elective or cosmetic proceduresStandard rate, 5%Separate service items at 5%
Services where the patient and the recipient of the supply are not the sameStandard rate, 5%For example corporate health packages billed to a company
Please confirm: this table is a general summary of published guidance. The treatment of each service depends on its facts, so confirm your item list with your tax adviser or the Federal Tax Authority guidance before you set up tax codes.

UAE e-invoicing for clinics: which invoices need Peppol

The clinic key point: most clinic revenue comes from individual patients, which are B2C sales outside the Peppol exchange. However, Peppol applies when you invoice another business, such as a company that pays for employee health checks, and when suppliers invoice you. Insurance claims need a specific answer from your adviser or provider, because the insurer pays while the patient receives the service.

PINT AE data issues specific to clinics

Verdict: Clinics use short service names on price lists, and those names are often too generic for e-invoicing. Consequently, a data audit before go-live prevents most rejections.

Which TallyPrime version do you need

Version check first: TallyPrime 9, TallyPrime 4.x, and TallyERP 9 are not e-invoicing ready. Therefore, clinics on those versions must upgrade to TallyPrime 7.0 before any setup begins.

Common questions

Does TallyPrime replace clinic management software?

No. TallyPrime is an accounting and inventory system. Your clinic software keeps patient records, appointments, and clinical notes, while TallyPrime handles accounts, stock, costing, VAT, and payroll. Furthermore, clinical details should stay out of your accounting data.

Is healthcare zero-rated for VAT in the UAE?

Published guidance says preventive and basic healthcare to a patient is generally zero-rated, while elective and cosmetic services are charged at 5%. However, the treatment of each service depends on its facts. Therefore, confirm your service items with your tax adviser or the Federal Tax Authority guidance.

Do invoices to individual patients go through Peppol?

Sales to individual patients are B2C, and they sit outside the Peppol exchange between businesses. However, please confirm with your adviser whether your clinic must still appoint a provider, because suppliers will send e-invoices to you.

How are insurance claims treated under e-invoicing?

This needs a specific answer for your clinic, because the insurer pays while the patient receives the service. Ask your tax adviser and your provider how claims and invoices to insurers are treated before you plan your setup.

Which TallyPrime version do clinics need for UAE e-invoicing?

Clinics need TallyPrime 7.0. TallyPrime 9, TallyPrime 4.x, and TallyERP 9 are not e-invoicing ready and must be upgraded first. Perfonec, as the Authorised Silver Partner for TallyPrime, handles the upgrade and the setup in one engagement.
